QW Web File Manager vs QW Desktop Files

We use both QW Desktop and QW Web as the web version still doesn't have all the functionalities as the desktop version. I am finding that files are not the same in both even if I sync up/down from both. I tried checking with Internal IT and it appears we may have to make the changes in both places. There are a few folders that are the same on both and files sync over from desktop to web to those folders, but not any cleanup. And many other folders/files are not showing on web.
Figured I'd ask here for any thoughts before doing double work maintaining in both places.
